I'm going on vacation in a week and would like to continue my campaign via skype and some other TableTop program to help my players visualise what's happening. What program should I use?

A lot of it comes down to personal taste, but having tried a couple I've really become a fan of Roll20. I find it easier to use as a GM than MapTool, and being free (although I've donated) is a plus over Fantasy Grounds. The ability to dynamically grab character icons and maps from all over the web is really, really helpful.
The audio and video can be a little buggy, but one of my players is usually on a tethered cell phone connection and he actually has few performance problems.

Well Do you have anything a bit more simple and automated to shadowrun 4e rules?

Not really. However, there's a great SR4 document that' someone built that shows you how to automate condition tracks and initiative, and gives the appropriate syntax for rolling dice to count hits.
If you're looking for more than that, well, I don't believe it exists. But I've found that the techniques above, combined with the ability to quickly grab maps and tokens for characters and NPCs, is all I really need.

For what? I've found something like that for Roll20 and I've found a Program to automatically roll initiative. Is that what you are talking about? If not send me a link.
