Just like I'm planning to introduce my players to the horror of the Bugs I'm also plotting a bit of vampire conspiracy.
The following plot outline might reek of B-grade horror and action movies but I am wondering if this is something an organization like Fear the Dark would do.
• Runners are hired to look into a small holding company possibly connected to a series of kidnappings at their clubs.
• The runners discover discover the company owns a number of warehouses near the shore, references to a project called "Amphibious" (need a better name) and possibly data linking the company to clinics rumored to be connected to Tamanous.
• "Amphibious" has a number of offshore facilities assigned to it (one currently operational) as well as old trading ships and amphibious assault vessels.
• gaining access to one of warehouses the runners discover that the wares in storage aren't goods on a conventional sense, but sedated people hooked up to life support systems, vacuum-packed and stacked like any other meat. Transfer data confirms delivers to said clinics but also an offshore location.
• offshore location (once they go there) revealed to be a holding pen for infected, mostly ferals. Further data suggest the company plans to fill the seagoing vessels with ferals and the release them into shoreside settlements, first up north during winter (think 30 days of night) then other areas.
Too much?

Throw in some touches from the "Blade" movies, and that sounds like fun. Call the operation "Overlord" and see if any of your players get the WWII reference... plus that name fits vampire thought processes.

Also just now I was thinking to have the company pose as trying to help the families of the infected by gathering them up and "try to cure them". But then it reeks too much of UB in a way.

It seems like something they'd do, to my mind. Human cattle, weaponized ferals, all that jazz fall into the line of Infected Supremacists.

Hmmm, it's largely going to depend on what type of infected your dealing with... if it's Ghouls I'm not really sure how much of an impact it would have, ghouls are dangerous in their ease of transmitting the Krieger strain, but are otherwise among the weakest of infected.
Now you do that shit with vampires, and you've got yourself one royal clusterfuck.

I've been reading some CthulhuTech and other Lovecraft stuff recently. Great inspiration, even for Shadowrun (provided you disregard the sound effects).

Note that those who would be doing this would need major, major resources. This isn't something you can do with two dimes and your daddy's Cadillac.

That was also the impression I got from Sail Away, Sweet Sister, that Fear the Dark are immensely powerful and have lots of resources at hand. Maybe not at the level of the Black Lodge or Ordo Maximus (unless FtD is OM that is).

AFAIK they're a relatively new terrorist organization, only really talked about in Patrick Goodman's works. Since he's said that he's working on something related to the Infected, it is a possibility that Fear the Dark might be getting a write-up soon. On that topic, it would be nice to get an update on most of the terrorist cells, secret organizations, and general bad guys. Maybe a Threats 2076 book or something similar.

I love this idea, I've been wanting to start bringing those groups into my game a bit more as one of the characters just got infected.
In an old session that I played in, there were some benevolent vamps living on a ship who were on an international Red Cross-sponsored party cruise. We were hired to wipe them out and given some false info, it was pretty sad when we found out what was really up. But I like the seafaring infected idea in general a lot, really classic horror.
Also yes for "Innsmouth Project"! Excellent.
