Can these qualities be taken then use the Attribute Points and Skill Points to raise them to their new maximum, or would they be Karma only increases?

If you were to very strictly follow RAW, the answer likely would be karma-only, HOWEVER the chargen-level restrictions apply to the entirety of chargen so I'd say 'spend the points, then make the points expenditure legal with the qualities'. (Downside of that is of course that no, you can't raise a skill or attribute past the chargen limit with karma.)

Don't know the official intent, which is good because otherwise I wouldn't be allowed to tell you. =)

Hmmm, the second seems reasonable. I kind of interpreted the Karma Increases in Chargen to have that restriction anyway, so not really a loss imo :-p

I’d let it be with points. Crazy expensive quality if you then have to spend 35+ karma to get any value out of it. Compared to other qualities it would be a bit of a dud then.

I would not treat the character generation steps as something rigid.  It's more a suggestion to format the bookkeeping, and help the player keep track of resources to spend so they don't forget something.

I can think of a couple clearly unintended things to exploit if you go step by step with no backsies.
