The easy answer is all of them.
Of course, the question is a bit more than that. I'm working on a character for a Shadowrun game (a friend of mine decided he wanted to run it instead of the DnD that we was going to run). I've been going with the fact that there are two images that were from the 3rd Ed book that I liked a lot and evoked image of a character. The first was the Face and the other was the Covert Ops Specialist.
I started out combining the two pictures with a magic using character and found that I was far short of the points that I would need, especially since computer skills are very good for the B&E stuff. So I dropped Covert Ops Specialist from the roster and am left with a magic using Face.
As I have been sifting through the books to try and piece the character together I have been getting a history in my mind as the Negative Qualities jump out at me. This is a pretty brief run down on what I have seen for her history, skipping lots of the parts that don't deal with my question.
I saw her as a corporate spokesperson (her Charisma coming through) who ended up stumbling on to too much information on a project being run by the company. She made her objections known, and was just about to bring some of the operation to light to one of her superiors when she was taken by the corp.
She wakes up, years later on the street. She doesn't know where she is or why she is there and has no memory of the time that has passed or the events leading up to it (discovery of Project 42). She tries to reconnect with her old life to find that she is 'Dead' and her husband (Who she used to run a small company with but they were bought out by a larger company that she had problems with. He was the brains behind some big Biotech advancement and the company got picked up because of that) is dead. She heads into her old employer only to find that they are less than welcoming to her return and some corp security try to pick her up (restraining, not killing).
She escapes from them and goes to ground, not something that she is very familiar with. She finds that the years have passed and that her friends have left her behind long ago (the whole 'Dead' part). With nowhere to go and a powerful corp on the lookout for her she has little that she can do and ends up turning to the shadows to track down what has happened to her husband.
I am looking for a corp that is going to be into BioEngineering, Genetics...those kinds of things. It can be mystical or mundane, but I have petnamed what she took offense to as Project 42 (Because it is the Ultimate Answer to the Ultimate Question of Life, The Universe, and Everything) and believe that they were using the SINless as fuel/lab rats/something bad for Project 42.
I read through the MegaCorps and found Evo seemed to be the most likely candidate for something like this, but wasn't sure if there might be other corps (maybe not Megas) that this might fit better with.

A project where they have isolated the gene that activates a person being able to access magic or not -- AND the possibility of a method to 'turn on' that gene.

The best answer i have is to come up with a new name of a A rated corp. As the story unfolds for your character let the GM decide what actual Mega owned the A corp as a shell comp or undisclosed major stock holder. That way the GM can roll your personal story into his/her larger campaign idea.

Judging from what they did during the Technomancer emergence, I'd say MCT is a pretty save bet for the big bad guy behind it all.

But the BAD of the BAD got to be:
Aztechnology: Blood magic, provoking wars, being a bad neighbour etc.
Renraku & Mitsuhama: Both these Japanese megacorps are racist aholes(especially Renraku).
Saeder Krupp: Constantly scheming, One of the most hated megas.

I gotta agree - Horizon is shaping up to be the new Big Bad. A lot of the supplemental stuff in the game books hints that they're very, very interested in mind control or community control, and what better way to do that than with the New Media of SR4?
Let Aztechnology and S-R have their world-spanning magical conspiracies - Horizon is going to rewrite the way people think one person at a time. :D

Although moving back to topic more closely maybe Evo would be a good one to use as a bad guy they make alot of stuff for meta's especially cyberware I think. They would be a prime target for cutting up people to see if stuff works.

The irony is that Evo sees themselves as the most beneficent of Megas, as they have a "push evolution and make the world better" agenda.
The path they're taking to get there, however, s more than a little bloody.

Mitsuhama is worse than Renraku. Renraku was bad under Huang, but thats about it. Most of the time they are too conservative (in business behaviour that is) and constant to be activelky evil. Mitsuhama, OTOH, was basically the main pillar of the Japanese occupation of the Philipines, churns out all that military and propaganda stuff, and has Yak connections. As far as Japanocorps go, Renraku is actually decent. Well, there was the Arcology thing, but, eh...
As for Atztechnology, theyre more openly brutal. Theyd have immidatly killed her I think, so that may not be the best option.
As far as AA corps go, may I suggest Proteus? Heavy into biotech, very ruthless and carless about human life (picking up people off the street to abuse them in their catastrophe situation simulator for example), and very, VERY secretive... of course, downside is, like with Atztech in that case she might already be dead.
As for Evo, they and Horizon are built up as the "good" megacorps. I must say I hate that. I understand its probably just very good PR, but if there is nothing breaking through the appearance, what is the difference between appearance and substance then? Actually for that reason Evo and Horizon might be excellent choices, just to break the clichee heh.

Universal Omnitech is definitely a good choice for this type of character. They are the guy for biotech and genetech. They also like to test their stuff in less than ethical ways.

Spinrad did the same thing in the 50s they could be back to their old tricks.

Mitsuhama is always a favorite for me in this type of situation for a variety of reasons. They are a Japanacorp, which means that racism is always present. They are in bed with the Yakuza which is always a complication. Given their history in the world, they are not "above" any type of nasty experimentation. And of course their is their magical security arm.
Any mention of them still makes my players cringe. ;D
