What's their relationship? Are both independent entities?

The Director of UCAS Intelligence is an office that oversees all of the intelligence agencies (like the current Office of the Director of National Intelligence, but with far more power) even though CIA and the others are technically independent agencies. However, CIA and the NRC are the only agencies that aren't subsidiary agency of a larger department. It's a bit complicated because that's how government likes it.
The CIA answers to the President and the Director of UCAS Intelligence. The Director of UCAS Intelligence only answers to the President. The Director of NSA, however, answers to the Secretary of Defense and some lower functionaries (NSA is a DOD agency) and the Director of UCAS Intelligence as head of the intelligence community.

You could almost say that Chuck (with the Intersect) is a latent technomancer.

from what little i remember of chuck ( didn't follow the show) he seemed to be more of a bio harddrive, to me.

Well, one of the themes in Chuck - to me, anyway - was an indictment of the factionalism in the U.S. intelligence community.
Of course, I have no idea how fictional or not the factionalism actually is.
