I know it just came out but has anyone run Lockdown? Does anyone have any advice? I was thinking of incorporating the events from Shadowrun Chronicles but haven't played all the way through it yet.

Well... headcases aren't mindless, so I'm not sure how well zombie tropes apply. They are just acting irrationally, with (to some extent) incomprehensible motives, often in a coordinated fashion which belies that they may not themselves understand -- or even be aware of -- their reasons for doing it. Some may even be unwilling passengers in their own bodies, "along for the ride", and begging for help to stop them.
Cultists in Lovecraft's works may be better models to draw from, less the ritualistic behavior... although it's hard to rule out even that, as they try to make sense of what's going on themselves.
In the opening scene of Shadowrun Chronicles, there are what can be presumed to be headcases performing surgery. If they are more "complete" headcases, it's entirely possible that more fragmented headcases may end up attempting (and probably failing) similar operations elsewhere, resulting in bloody messes in alleyways and squats elsewhere, where they started something and were forced to give up on in the middle... or against the odds, succeeding, somehow. This would, of course, be difficult to distinguish from various runners "investigating" the phenomena, despite a lack of understanding or the medical/technical skills to do it right. From the various commentaries in Stolen Souls, it's probably more common than most want to admit.

Maybe I'm wrong but in my head it seems totally zombie themed. There are multiple types of headcases (excuse me but I don't remember their names from lock down): ones that wander and moan, ragers eat human flesh and inaninmate objects to regenerate (think fast zombies like 28 days later or Resident evil) then their are the masterminds which don't fit the theme but whatever. I guess it's more of a pod person story but it is close to the zombie theme. There is also the zombie apocalype feel as you wander the QZ trying to avoid the hordes of people trying to kill you.

I think you can run it much like a zombie situation, if you want.  Close enough to shift things more in that direction.

I think I'm going to slow down and reduce the number of early infections, to increase the creepiness factor.  At first it isn't obvious why everyone is being kept in, and dealing more with the reaction of people to being locked down, anger at the people doing it, crime sprees, etc.  Then start making it obvious why you are all quarantined.... without making it obvious how many are infected, how many are primary and how many are secondary (i.e. raising the question of who you can trust--will they turn during the night?), and make a lot of the violence not so much by mobs of headcases but by regular humans behaving badly.  And make it subtle enough in some people to leave the runners forever wondering if the person they are dealing with is really themself or not.
