The Season 5 mission makes mention of Bug City.

Can anyone elaborate on the background of this place?

I finished Shadowrun returns. Are these the same bugs?

Others are far more informed than I am, but from what I can recall, cleanup of the bug spirits hives (the ones from Shadowrun Returns, yes) didn't go so well everywhere: in Chicago, a major hive infested the city, there was a quarantine, a nuclear bomb was set off at some point, and the Containment Zone has pretty much been a mess ever since.

I've found Feral Cities to be invaluable for info on Chicago. Gives you a nice summary of the background and a heck of a lot of info about the fallout and what the place is like now.

Well worth investing in if you're planning on playing Missions and essential if you're planning on running them.

As others have said, Feral Cities has alot of background on Chicago.  In short, bug city refers to a huge insect spirit nest in Chicago that resulted basically in the destruction of Downtown. Ares Firewatch troops went in to try to take them out, and things go so dicey that a nuke was set off in the hive, and buildings were knocked down to create a rubble wall around a "containment zone"  that encompassed most of old downtown Chicago.  People caught in the CZ got periodic drops of food and supplies, but on the whole were left to survive on their own for years before the authorities finally cut holes in the wall and let survivors out.  In addition, a magical virus was released in the CZ  to try to kill the bugs, which it helped do, but it also made astral space near the CZ a literal hellscape. 

If you pardon the term, Chicago is an absolute shitpit.  The CZ is a post apocalypse wasteland, and the nearby sprawl is like a third world barrens.  You have to get pretty far into the suburbs to find anywhere that someone with another option would actually live, and even then the security patrols keep a careful eye on the direction of the lake.

You should also check out Bug City, though it's a lot easier to find as a PDF. Besides being excellent overall (It won the ENnie for best supplement that year) it describes how Chicago got that way as well as how people thought it got that way.

Chronologically Universal Brotherhood (2055) sets the stage for the large scale appearance of insect spirits, Bug City (2056) describes Chicago after the spirits initial breakout and establishment of the Containment Zone, Target: UCAS (2058) has a section on Chicago after Ares went in with a modified bacteria that eats dual natured beings, declared the city clean, and the Containment Zone was lifted, Feral Cities (2071) describes the most recent state of Chicago.

Leading up to the current mission season Chicago is one massive hellhole that the UCAS would rather forget. Describing it as 3rd world is being nice as that would imply some form of government. There is no government with the exception of a handful of pockets or if you count local gangs and warlords. Bug spirits can still be found in the ruins although some are in a state of hibernation in astral space waiting to be woken up, the bacteria Ares brought it has devastated astral space and working any type of magic is risky for numerous reasons. Basically if you're still living in Chicago a vacation to Redmond would be a dream come true.
