Muscle Augmentation: 2 and Muscle Toner: 4 will cause 2 points of Magic loss, since they cost 1.20 Essence (unless they are alphaware, in which case they only cost 0.96 Essence).

I think you are mostly fine, and just have tweaks to suggest.

You're investing pretty heavily in having two different, incompatible ways to roll agility+skill to do ranged damage. Pick one and be better at it; either be better at Palming and get a chameleon-coated machine pistol and then drop the throwing stuff, or get rid of the Automatics and pick up stuff like Improved Ability: throwing. And don't have Pistols 2 either way.

Depending on which way you go:
1) Buy better guns. The Ingram is fine. The ruger is not, because you should just be using a machine pistol with Chameleon Coating which would be better in every way and not cost you 8 karma to shoot badly. I don't think any of your automatics have enough RC for fully compensated FA fire, which is bad; take a look at my sig and the Combat Hacker for an example of how to do that without RC-enhancing ware. Also, you might want to use an Ares Executive Protector instead of a lot of breakdown guns. You should probably have a battle rifle as well, for the range.

2) Carry better throwing weapons. Throwing knives are useful because they are concealable. You also want combat axes (for damage), Molotov cocktails (for destroying vehicles/drones), Boomerangs (for hilarious range) and Nets (for disabling people who can't get out of nets quickly).

In any case, also use better melee weapons, by which I mean a vibroblade in your mainhand. It's just a sword, but better in every possible way, for an insignificant amount of extra nuyen.

One last thing: I can't tell what's up with your armor. You don't appear to have any suit you can wear that puts you exactly at your cap. Also, are you trying to pull the ol' "if you attach PPP/Gel Packs/etc to FFBA, you halve the total armor for encumbrance, not just the FFBA part" shenanigans?

In any case, consider ruthenium coating something instead of using Chameleon Coating; it makes it easier to get a proper armor setup.

Where are the rules for throwing combat axes? I've heard them mentioned before, but I've never read them. Their listing in the corebook doesn't mention anything about them.

As for armor, it works in chummer, it comes out to 14/11, and I'm only wearing the arm part of the arm/leg casings so it just gives +1 to impact instead of both.

Also, Caliban while you're looking over this, what is your opinion on Geasa, yay or nay? I can live without it since I still have that extra PP.

I think something's funny with chummer.

Chameleon suit is 6/4
Gel packs is 1/1
FFBA is 3/1 (for encumbrance) and +3/+1 that's not encumbering.
Vitals protector is 1/1
Forearm Guards is 0/1
Shin Guards is 0/1
Arm casings only is 0/1
So that's 11/10 for encumbrance (14/11 total), and it would be 12/10 and 15/11 with the full leg and arm casings). That will encumber you.

The short answer to how to fix this problem is you need to do one of two things:
1) Lose the chameleon suit and instead Ruthenium coat something more awesome.
2) Use YNT Softweave from WAR! and die a little inside.

You also have the general problem that your Chameleon suit is R, and you really do want to have armor clothing you can walk around inconspicuously in. Lastly, you might want to aim to get some type of armor with the "-2 to spot items hidden under it" thing.

The Mercenary Rigger (sig) has a good example of armor for a body 5 character that's at the cap, has a way to get -4 to spot, and has the "-2 to spot hidden items" thing, without any visible R gear on it. There are of course other ways to do it.

Check the listing of "Improvised Throwing Weapons" on Arsenal p20. In particular, Combat Axes have the best damage of any throwable weapon, and Molotov Cocktails are the only throwable weapon that goes against half armor (making them handy for fighting drones/vehicles).

Also, I highly, highly recommend nets. Even if you choose to primarily focus on a different mode of combat - and especially if you elect to go melee primary, throwing secondary - nets are invaluable. You can use Iaijutsu to throw two nets per pass, and it takes a full complex action to get out at minimum. Also, some people are really boned by nets and have a very hard time escaping.

Since, I'm the 'deciderer' on this, I'll agree with the Ruthenium coating, needs to be a full body suit, like a chem suit worn over armor.

As far as meditation, it was in the SR1 version of street magic (the grimmoire), if I remember right. It's pretty similar to ritual in SM. I 'll let it fly. Just make sure you do one hour at least every day if you want to keep up to speed. Chummer is processing the bonuses sequentially when the designers wanted them to be done cumulatively. Make sure you  do that right (way + geas on increased reflexes 2 = 1.25 pp, ir 3= 2 pp).
